@tylerbreech the issue seems to be that you have zero information in your alignment. If you use a later version of IQ-TREE (not sure which one you were using) it would give the following error: So, if you run without In which you can see that ~all the branch lengths are at the lower bound. Examining your alignment makes it clear why. Here are the first few bases: I can't see a single site with information. Every site I've looked at has either a base (A,C,T,G) or a matching ambiguous base (e.g. Hope some of that helps, Rob |
